Those code are not from the theme.
It seems that the file has been modified. Please download the lates version of the theme from you account and upload it to your site. To prevent from malware activity always update all of the themes, plugins and WordPress to the latest version available.

If you do not want to display same article twice on the homepage simply assign a new category for the specific posts and set the category to display in specific section/widget.

Sorry! This feature is not available in the free version of the theme you need to upgrade the theme into the premium version where you can easily change color of the category tags as well as get lots of other feature that you will enjoy.
